Boston is the nearest metropolis, so it could simply be that. Also, 'd leave that fishing license out of your deliberations--it directly contradicts the dialogue both in terms of location and dates so really, just ignore it!
There could be a deeper connection but it could also simply be that they use Boston whenever they need a big city. We don't have a whole lot going on in Boston anyway. You can see the Duke/Jennifer thing as two separate data points or suspicious coincidence or you can also see it as her connection to the Barn affecting where he lands.
In which case then we only have three Boston data points and only two have a connection to the Barn. So Boston is Audrey 2's location (and therefore where the main Audrey comes from), and it's the location of the woman with the Barn connection and it's where Tommy Bowen was from. The last bit is most certainly coincidence and again, it speaks to how Boston is the closest really big city. Could Agent Howard using Boston both to pick out Audrey's identity and to hide Jennifer mean something? Yeah, it could, but what exactly? It could be anything from the fact that Boston was supernaturally important to that he was lazy.
There's something else to consider. When Howard handles Jennifer's adoption, he's using the identity of the man who will one day be the boss of a woman who will one day be an FBI agent (she's about 6 at the time). So Howard is definitely working with the future in mind. Maybe Jennifer gets placed in Boston because that's where the real Howard is working, or will be working.
In listening to the writers and them talking about alternate worlds and of course being very familiar with Stephen King, Boston might be the place one lands between worlds...just saying...it might not be so here, but things move differently it seems in the Barn.
